ClockLap + Paychex Flex: hours on the check before payroll runs

Connect with an app you create in Paychex Flex and approved hours are added to each worker’s check for the open pay period, with the pay components you already use. Prefer files? ClockLap builds the SPI import.

What syncs

Every approved timesheet is split into pay types first (regular, overtime, double time, holidays, break premiums, time off), using each site’s rules. Here’s where each lands in Paychex Flex.

One check per worker per period, in a pay period that hasn’t been processed yet.

Ways to connect

Direct

Your own Paychex Flex app (Company Settings → Integrated Apps) with company, worker and payroll access. Earnings are added to a check in the open period.

Standard Payroll Import file

The SPI layout Paychex documents, delivered by download, email or SFTP.

How it works

  1. Create an app in Paychex FlexCompany Settings → Integrated Apps, with company, worker and payroll access. Paste the key and secret.
  2. Add your Paychex client IDYour branch and company number (up to 8 characters).
  3. Match workersBy email, employee number, then Paychex worker ID.
  4. Map pay componentsChosen from the components in your Paychex company.
  5. Choose when to send, and reviewThe first send is a preview.

Schedules and review

Choose when hours go to Paychex Flex. Whatever you pick, nothing is sent twice: each period has one send, and anything after it is a correction.

I’ll send each period myself

Nothing goes until an admin presses Send. The default.

When the pay period is locked

Locking the period in Timesheets starts the send.

When every timesheet is approved

The last approval in the period starts the send.

On a schedule

A set number of days after the period ends (0 to 14), at a local time you pick.

Review before sending. With “Let me review before sending” on (the default), ClockLap prepares a preview run instead of sending: who is included, hours per pay code, and any warnings. Admins get a notification with Send and Review buttons. Turn it off and scheduled sends go straight through.
  • Which timesheets. Approved only (default), or approved and submitted.
  • Rounding. Hundredths of an hour (default) or quarter hours.
  • Split by. None, location, project or department, each mapped to the payroll system’s department or cost centre code.
  • Holiday hours worked. As their own pay type (default) or folded into regular hours.
  • Empty lines. People with no hours in the period are skipped.
  • Unmatched people. Skip them and warn (default), or block the whole send until they’re matched.

Corrections, as changes

Fixed a missed clock-out after payroll went? Send the period again and ClockLap works out what changed since the last send.

Direct: a correction replaces the worker’s still-unprocessed check for the period. File: a correction file adds + or − hours on top of the first. Retries are safe: before creating a check, ClockLap looks for one it already made (by correlation ID), so a timeout never creates two.

People

Matched by email, employee number, then Paychex worker ID, which is saved on the person and used in the file.

People who can’t be matched are listed in the preview: skip them with a warning (default) or block the send until they’re matched.

The file

Standard Payroll Import (SPI). Columns: Client ID Worker ID Org Job Number Pay Component Rate Rate Number Hours Units Line Date Amount Check Seq Number

Client ID,Worker ID,Org,Job Number,Pay Component,Rate,Rate Number,Hours,Units,Line Date,Amount,Check Seq Number 0012ABCD,00042,,,Hourly,,,80.00,,,,1 0012ABCD,00042,,,Overtime,,,5.00,,,,1

Hours from −999.99 to 999.99; line dates (mm/dd/yyyy) when you send daily.

Delivered by download (kept with the run), email to up to 20 people, or SFTP: ClockLap checks the server, pins its host key on the first connection and writes under a temporary name before renaming, so a payroll system watching the folder never picks up half a file.

What you need

  • Paychex Flex (US) with online payroll
  • An admin who can create an Integrated App
  • Your Paychex client ID (branch + company number)

Every run keeps a history: who and what was sent, per-line results, plain-language errors with a fix, and a redacted request log for admins. Webhooks fire on payroll.run_ready, payroll.run_sent, payroll.run_failed.

Questions

Can I send hours after the period has been processed?

No: Paychex only accepts checks in an unprocessed pay period. Late corrections go into the next period or a file.

Daily or totals?

Either. Daily adds a line date to each earning; totals send one line per pay component.

Is the Paychex Flex connection included in the price?

Yes. Payroll and HR connections are part of every ClockLap plan: $1 per staff member and $2 per manager or admin a month, with no add-ons.

Is ClockLap affiliated with Paychex Flex?

No. ClockLap connects to Paychex Flex using its published API; it isn’t affiliated with or endorsed by Paychex Flex. The connection is in beta while we verify it with live accounts.
